Thx. I tried with mplayer/mencoder and that works too, so I can convert 
my wmv3 to an avi with the following properties:

ffmpeg version 0.4.9-pre1, build 4734, Copyright (c) 2000-2004 Fabrice 
Bellard
   configuration:  --enable-mp3lame --disable-strip
   built on Dec  7 2004 11:33:45, gcc: 2.95.4 20011002 (Debian prerelease)
Input #0, avi, from 'arch2/x.avi':
   Duration: 23:59:45.0, start: 0.000000, bitrate: 174 kb/s
   Stream #0.0: Video: msmpeg4, 384x288, 1.00 fps
   Stream #0.1: Audio: wmav2, 48000 Hz, stereo, 64 kb/s

I's now 1.9 GB, which neatly sidesteps big-file issues.

No, the ultimate goal is to use lavc/lavf to make one MJPEG per minute, 
fps=1. (Kind of; its an in-house format very similar to MJPEG but dating 
back to 1995, at that time MJPEG was far from standardized...) Since I 
cant do it directly from the wmv3, I will start from that avi.
