You should work on top of the latest version.

We have already set-up several FFmpeg clones in gitorious:
http://gitorious.org/ffmpeg

You can create a clone repository in gitorious (you just need to
register a gitorious account), update and apply the SVN soc changes to
your repo.

You can choose either to maintain the patches on top of the current
head (for easing integration) or you can commit the changes in your
repo as you go, and regularly update against the latest FFmpeg head.
