I forgot the most important one:
Timestamps in (some?) raw h264 streams are not correctly 
read. (Sorry if this is not an accurate description: 
The problem is that "ffmpeg -i input.h264 -vcodec copy 
out.ts" does not work.)

This has impact on several tickets on the tracker.
