I guess ffmpeg2theora has some theora spefic options in there.

The main difference I found is in seeking however: ffmpeg2theora
is much more reliable there. It probably uses OggIndex.

Not for html5 video in some older browsers (Firefox, Opera) which
will only accept ogg video.
