Hi,

I've opened a ticket for this -- http://trac.ffmpeg.org/ticket/3272

I've attached a sample file produced with MainConcept SDK that does get 
recognized correctly by ffprobe.
I've also attached H264 and AAC elementary streams to reproduce the ffmpeg 
command line.
