Because VLC ./configure will try to build against system libraries (libavcodec libavformat etc).
Alternative is to compile local FFmpeg libraries or use VLC's 'contribs' to compile local FFmpeg libraries.

I've attached the FFmpeg make rules that VLC contribs uses for Release VLC-2.1.4 and git.
