Yes, "your" works - it's saying "check the permissions which you are
using". The usage is perhaps a little nonstandard, but flows better than
some of the alternatives. It is, however, somewhat less precise than
might be desirable; I don't think "its" sounds as good, but it does have
the advantage of being more specific.

(Yes, it *is* possible to do detailed, in-depth grammatical analysis -
on at least an informal level - of a single word. It just usually isn't
worth the effort.)
