hmm... I'm still using 0.94.0 (from Debian unstable) and everything is ok.
Does mplayer output any messages when you're trying to change volume?

Ok. I've just compiled jack 0.98.1, recompiled bio2jack and mplayer
with headers from this version and everything is all right. Keys '0' and
'/' respectively increase and decrease volume as they're supposed to.

Please recheck your configuration. Can other JACK apps (eg. xmms) change
volume?
