merging should be okay as
3g2a ftyp can be used  with all combinations of video/audio tracks.
just if you were streaming these .3g2 files the specs sugests that you use for
mime type

video/3gpp2 if you have video
audio/3gpp2 for pure audio files

put a sample file with video and audio tracks  into MPlayer incoming for you.
(jnet_sample_100k.3g2)
