I feared as much. It sounds like Andrew's best bet is to stick
with individual PNG files, but use a tool that preserves the
alpha channel. I don't see why it should be difficult to deal
with a large number of files, though it may not be as efficient
as single file containers. That's what directories are for. Of
course, some filesystems don't scale well to large directories.
ReiserFS, which I have been using for all my main filesystems for
a year or two, has no trouble with many files in a directory. I
think several other of the advanced Linux filesystems deal with
large directories efficiently, like maybe XFS.
