It sounds like some screensaver or other energy saving program is
comming on.  LIRC devices don't send the normal X interrupts like
regular keyboards/mice, so the system often thinks the computer has been
idle for several minutes, even while you've been using the system with
your remote.

To test this out, when the remote stops working, use the keyboard (eg.
to pause MPlayer) and when that works, see if you are able to use your
remote once again.
