That's exactly what I do. First I use the filter in verbose mode in mplayer
with all three modes enabled to see which ones it will find from the file
in question and then I use it in mencoder restricted to just the relevant
modes. Runs faster and avoids bogus matches.

It could happen if the video file is concatenated from parts that are
captured using different hardware. Quite unlikely however.
