Not really. Though for some formats you can tell the decoder to crop the
file (I think H.264, and anything in a mov container - but I don't know
of any tool to do that).
I don't know what exactly you want to achieve,  but for MPlayer you
could create a per-file config file (here: foo.avi.conf) containing
vf=crop=544:224:16:8
