Which DivX codec?  "DivX :-)", the hacked MS-MPEG4 codec (I don't
recommend it)?  OpenDivX?  DivX4Windows?  Any of these can be tested
from within MPlayer.  If you get the same results from there as from
within MS-Windows, it's probably a codec bug.

It's possible they're both wrong, but I'll give the likeliness of being
correct to libavcodec since it's actually being worked on. ;)

I suggest you read the MEncoder/MPlayer manual page's "lavc (-lavcopts)"
section for any warnings and workarounds it lists, and try re-encoding
from the source footage with those in mind, just a few seconds of a
known problematic scene before trying to encode an entire movie again. 
I see one under vqmin for msmpeg4, there may be others.
