Both.
With mencoder: -vobsubout temp -sid n (will put subtitle n in the Vobsub)
With mplayer: -vobsub temp -sid n

You can put more that one subtitle in the Vobsub and if the Vobsub file has 
the appropriate name, you do not need to add -vobsub to mplayer.
Read the appropriate documentation.
