currently, there is no way to override the vobsub colors of a
vobsub-in-mkv file with mplayer. if it get displayed not correctly,
you have to dump the vobsub file (.sub, .idx) and manually modify the
custom color line of .idx file to fix it. before do this, remember to
try out the newest svn mplayer, maybe it's some bug of old version of
mplayer.
