Using mencoder, you've remuxing the video and audio streams into an AVI.
 
You could be losing additional  audio streams, video streams, subtitles,
etc.  

To maintain A/V sync, mencoder may also be dropping frames in the video,
which is likely cause visual artifacts, possibly severe.
