You may be misunderstanding:
It is very unlikely that MEncoder will be removed from the daily MPlayer
releases for the foreseeable future, so it will get all (decoding) improvements
that MPlayer gets (mostly from FFmpeg).
Or in other words: If it works for you fine now, it will (probably) continue to
work fine for your purpose.
Otoh, FFmpeg is actively developed and right now gets exactly the features you
miss (video filters). For some filters, it should even be possibly to support
the effort of porting them from libmpcodecs to libavfilter by sending patches.
