Considering that you still haven't said what "the problem" means specifically we can't really help.
I did already say that audio will often be broken by seeking, but the timestamps have no issues.
Updating MPlayer does not help, you need to make sure to have latest FFmpeg at videolan.org (in "normal" setups rerunning configure will update it).
