This (ppa:motumedia/mplayer-daily) generates daily an up-to-date mplayer 
and mencoder installable by apt.  I strongly urge you to use it.

It's a bit obtuse...  :)

HandBrakeCLI -blah -blah --start-at duration:120

Anyway, it only outputs to m4v and mkv.
