Please provide sample file and example command-line and output.
I cannot reproduce the issue with e.g.
http://samples.mplayerhq.hu/A-codecs/lossless/luckynight.flac
(even ignoring the fact that by default libavformat is used,
which almost certainly does not have the issue).
