This is antique but please use (current!) FFmpeg,
MEncoder is not actively maintained for several
years (and there is nothing in your command line
that wouldn't also work with FFmpeg).
Your problem should not be reproducible with
FFmpeg by default, with MPlayer (MEncoder) and
option is needed to skip the non-key frames.
