I'm actually not sure there is anything to fix...
I just compiled latest master git of XMBC, set up MPlayer as external
player with -vo vdpau -vf ffh264vdpau and it plays just fine,
no flickering or anything and with hardware acceleration.
I just assumed it would use -wid, but it actually doesn't (and in fact
I suspect XBMC can't even use that at all).
So I actually have no idea why you are seeing that problem.
One thing I suspect though is that I might not have used the latest
libvdpau-sunxi since the OSD behaved a bit strange...
