huhhh.
i think it has nothing with vobs or dvd. it should work, i can't see any
reason why it not work from vob file. did you tried the same from dvd?

i think there is something else which differ from pass 1 to pass 2.
did you changed bitrate? did you have divx.log file created at pass 1?

weren't there lots of dropped/duplicated frames?
