some people (read: Arpi ;) experienced segfaults due to some bugs in ft 2.0.
you can modify the test in configure, but it's at your own risk.

yes, they do the same, but at the opposite ends of the pipe. -subcp
converts the input files to unicode while -subfont-encoding causes the font
generator produce a font with the given encoding.

i would recommend -subcp. -subfont-encoding will be deprecated when font
support eventually goes completely unicode.
