I don't know whether this will help your particular situation, but when
I was trying to play raw DV in mplayer on the fly I had to use the
-cache option, otherwise mplayer couldn't detect the format as raw DV. 
When I used e.g. -cache 8192 it allowed mplayer to correctly identify
the stream as DV, and perhaps doing that allows 'small' seeks in the
data - I'm not entirely sure, but I do know it fixed all my DV related
problems (with mplayer) so you might want to try it out.
