I had this same problem, but I think using a52dec solved it - I can't remember 
what I originally tried to decode the AC3 files, but that did indeed put the 
channels in the wrong spots (maybe XMMS?)  But it appears to function 
correctly with a52dec, at least because during the speaker-test all the 
sounds come out of the correct speakers.
